[edit] Season Two Overview
Tornadoes have struck Smallville, and Lana is stranded in their path. Jonathan is lost in the woods, chasing a reporter with evidence that will reveal Clark's secret.
Clark and Lana's relationship grows deeper, only to be thwarted by Whitney's return from service. Clark's hormones trigger the acquisition of a new ability. Clark confides in Pete, discovers ancient Native American caves that may lead him to some answers about his origins, comes into contact with a new form of kryptonite, gains knowledge of his heritage from a familiar source, and finally speaks to his biological father whose motives greatly disturb and perplex the young superhero.
Attempting to defy Jor-El results in major repercussions for the Kents; causing Clark to runaway from Smallville and exile himself from everyone he knows and loves. Lex marries, but during the plane ride on the couple's honeymoon, he awakens to a pilotless plane descending rapidly into the ocean.

Clark rescues Lana from the giant tornado,and he discovers the storm has unleashed the spaceship into the fields and buried his father alive along with the Inquisitor reporter, Roger Nixon (O'Brien), who has discovered Clark's secret. Lex is wracked with guilt over not helping his father sooner and makes a decision that could cost his father his life.

Clark develops a new ability which frightens even him. Lex gets married to Desiree Atkins (Allen), a woman he barely knows, and seems to have the ultimate control over him. With meteor rock-enhanced pheromones she quickly convinces Jonathan to kill Lex, so that she can collect his fortune. Fortunately for Clark, he is unaffected by her and manages to save Lex and his father.

Clark goes against his father's wishes and purchases an expensive graduation ring. The problem is, the ring consists of red meteor rock. Rather than affecting Clark physically like the green rocks, the red rocks affect him mentally as his better judgment disappears and he quickly goes out of control with his powers, using them for harm and for his own purposes.

Lana finds a secret admirer in a boy named Byron (Faris). However, Byron is a former test subject for one of LuthorCorp's projects run by Lionel Luthor. After an encounter with Byron's parents, Clark and Lana come to the conclusion that Byron is being abused but instead finds out why, when exposed to sunlight, Byron is a potential killing machine.

In physical education class, during a swim race, Clark's opponent suddenly drowns in the water. Clark pulls him out of the pool, only to find that his opponent has suddenly aged 60 years between the time he drowned and the time he was pulled out. Clark and Chloe investigate the death and it leads them to a long trail of similar events left behind by another student, Chrissy Parker (Lawson), over the course of more than eighty years.
Meanwhile, the Kent farm is in financial trouble but Jonathan asks Martha not to seek help from her father. Eager to know why his grandfather and his father cannot get along, Clark tries repeatedly to reunite them.
Also, Lana discovers a photo of her mother with an unidentified man. She finds out that her parents were separated for a short time once, and that she was born shortly after they got back together, leading her to believe that the unidentified man may be her father.

A woman named Rachel Dunleavy (Brown) shows up at Clark's school claiming to be his biological mother. Clark finds out the agency that handled his adoption was founded by Lionel Luthor. He confronts his father, who reveals his past history with Lionel the day of the meteor showers. Determined to get a hold of Clark, Dunleavy confronts Lex about Clark and tells him that she is his mother, which would make Clark Lex's brother. Dunleavy eventually kidnaps Lex and threatens to kill him if Lionel fails to reveal that Clark's adoption was a sham in a public press conference. Meanwhile, Lana finds her biological father, Henry Small (Cassidy), and confronts him, only to find out that he is not interested in her.

Ian (Thomas), a straight-A classmate of Clark's, starts to date Lana, but, he also appears to be dating Chloe seemingly at the same time. Clark soon finds out that he is dating them both at the same time, literally, down to the minute. Faced with multiple versions of Ian and a declining sense of trust from both Chloe and Lana (who both think Clark is being jealous in warning them about Ian), Clark must find a way to save the lives of two of his closest friends. Meanwhile, Lex attends an anger management session after smashing up a meter maid's car because of a parking ticket. There, he meets Dr. Helen Bryce (Vaugier), who is also treating Jonathan Kent for a broken leg.

A foreman dies at the construction site of the new LuthorCorp offices after he had a confrontation with a local Native American, Joseph (Tootoosis), who wants to preserve the ancient caves below the area. Clark stumbles into the cave by accident and upon the Native American's grand-daughter Kyla (Feldman). He finds out that the paintings on the cave walls foretell his arrival to Earth and may not be created by the indigenous peoples after all.

After a long absence fighting overseas, Whitney (Johnson) returns to everybody's surprise and, claiming to have lost some of his memory during battle, tries to get back together with Lana, apparently not knowing about the Dear John letter she sent earlier. Not wanting to hurt him, Lana submits to his attempts to win her back but Clark has suspicions about the true identity of Whitney Fordman.

After Lex is defeated in a takeover bid by Lionel, he discovers that his mansion is full of listening devices. At Clark's house, the rift between Martha and Jonathan grows over Martha's job with Lionel. After a fight, Martha decides to go with Lionel to Metropolis over an anniversary picnic with Jonathan. Lex, meanwhile, starts a plan to bug LuthorCorp's headquarters but aborts the plan when he finds out that Martha and Lionel are unexpectedly going there as well. The abort is botched when the workers turn out to be moles who want to steal from the LuthorCorp vault; they take Lionel and Martha hostage. During this event, Martha finds out that Lionel had files on Clark and was doing an investigation on him. In addition, Jonathan and Lex decide to put aside their differences to try to save the ones they love.

Lionel is mysteriously shot at the Luthor mansion, leaving behind a huge list of suspects with various but strong motives to want him dead. The lead suspect is Jonathan, who is found unconscious in his truck with a bottle of vodka and a gun in his hand. Clark is convinced that Jonathan was framed; he and Lana ask Henry Small, a former criminal attorney, to help him out but he refuses to represent Jonathan due to some past history with Lionel.

At an unexpected rave at the caves, a nerdy student from school dies after a fall. It turns out that the cracks on the cave walls inject bugs into the necks of those who get close enough. The bugs cause the infected persons to engage in extremely risky (and life-threatening) behavior. Eventually, Pete and Chloe are infected and gets Clark to join their side by slipping him red kryptonite, leading him to make out with Chloe and hurt Lana in the process. Meanwhile, Lex hires Dr. Walden to try to translate the language found in the cave paintings.

Lex discovers that his brother Lucas (Wesley) is not dead as Lionel had claimed. It turns out that Lionel paid Lucas's way all along so he can inherit part of the Luthor assets, botching up Lex's share of it. Left penniless, Lex is forced to ask the Kents if he can stay with them. At the Luthor mansion, Lucas is dissatisfied with Lionel's plans for him and finds out that Lionel has been faking his blindness lately. Eventually, Lucas kidnaps Lex and tries to get Lionel to shoot Lex.

Martha, who earlier hid the key to the spaceship in a can of flour, buries it in the storm cellar but accidentally kicks up dust from the meteor rocks, inhaling them in the process. As a result, she gets extremely sick and is on the verge of death. Officers from the disease control department, after finding out that the substance she inhaled is unknown to the planet, quarantine the Kent farm (after Clark quickly moves the ship to Pete's house) and discover the key. Clark, who inhaled the meteor dust as well, falls sick too. Helen, the doctor who takes charge of Clark's case, manages to draw a blood sample and discovers that the sample is completely different from normal blood. Meanwhile, it is revealed that Martha is pregnant and Lex asks Helen to move in with him. In the end Lana discovers Chloe loves Clark.

Clark has a dream about flying to the cave and inserting the spaceship key into a slot on one of its walls. He wakes up in the middle of the road. After getting home, he tells Jonathan about the dream and he warns Clark against inserting the key. Later that day, Clark receives massive headaches which are apparently caused by the key; he concludes that the key was "calling out" to him, and inserts the key into the cave wall. The wall shocks him unconscious and leaves him with the ability to read the Krypton language.
At home, his telepathic firestarting powers get out of control and etches a Krypton symbol on the barn wall. After Chloe publishes a photo of the symbol, Clark is contacted by a professor named Dr. Swann (played by Christopher Reeve), who claims he can explain where the symbols are from. From Swann, Clark learns about Krypton, its demise, information about his biological parents and his alien name, Kal-El. With the new information, he manages to uncover a hidden message embedded inside the spaceship from his biological father that states his destiny as a conqueror of Earth. Meanwhile, Dr. Walden finds the octagon key and inserts it; the wall knocks him into a coma.

A classmate at school, Cyrus (Lelliot), displays abilities similar to Clark's in shop class. He finds out that Cyrus thinks he is an alien who arrived in a way similar to Clark's as well, leading him to believe that Dr. Swann was wrong when he told Clark he is the only one on Earth from Krypton. Cyrus shows Clark the transmission tower he is building to contact his alien parents as Clark starts to doubt Cyrus's claims as he receives more evidence that fail to fit in with his alleged alien roots.

After Lana is almost sexually assaulted by a college student, Andy Conners (Adamthwaite), Clark loses control and injures the boy. When the Kents are sued for punitive damages that could cost them the farm, Clark begins to question his powers while trying to find a way out of the lawsuit. Meanwhile, Helen's ex-boyfriend arrives in town intent on winning her back, but when she turns him down, he stabs her, prompting Lex to take the law into his own hands.

A group of thieves hijack a LuthorCorp van and steal shipments of Kryptonite. Clark stumbles upon the robbery and is no match for the culprits. It turns out that they are also taking and manufacturing liquid Kryptonite, which leads to enhanced strength. Meanwhile, Lana finds out that Jennifer Small is seeking a divorce from Henry Small. Lionel offers to fund the Torch and a position at the Daily Planet if Chloe does an investigative report on Clark.

After a movie night at the Talon, Lana starts to see an old childhood friend named Emily (Ferland) who died 6 years ago. She is convinced that she is seeing ghosts because Emily can appear and disappear at will. Clark sees differently -- she is simply moving extremely fast, in the same way he can. It turns out that Emily's father Neil Flynn has been cloning humans with the help of liquid Kryptonite, using his deceased daughter as a template. But there's a flaw with the Emily clone -- she has no sense of morality and no conscience, which eventually puts Lana in grave danger. Meanwhile, Lex prepares for his wedding with Helen.
