Later, it is implied that these letters stand for Special Representative to the Secretary General, and lead Mulder to Marita Covarrubias (who is the SRSG’s assistant).

Mulder and Scully’s investigations lead to the discovery of several secret installations and the true nature of the relationship between the alien colonists and the Syndicate.
