Val è nato a Los Angeles, da Eugene Kilmer e Gladys Ekstadt, ed è secondo di tre figli. La sua famiglia ha origini scozzesi, irlandesi, sefardite, svedesi, tedesche, cherokee e ha perfino antichi antenati mongoli.

Dal 1988 al 1996 è stato sposato con l'attrice Joanne Whalley, da cui ha avuto due figli, Mercedes e Jack.
